Tor.comTor.com features original science fiction and fantasy stories. Many of them have been nominated for Hugo and Nebula Awards and it's one of my favorite places to search and read stories.
American LiteratureIf you're looking for a classic story or a starting point to make your way through some of the most famous short stories, this site has collected thousands.
ClarkesworldClarkesworld Magazine publishes fantasy and science fiction short fiction online and through their print magazine. They also do a podcast so stories can be experienced that way as well.

East of the WebThis a fantastically organized site about short stories. There is classic and new content and writers can submit stories to include. Readers can mark stories as read and rate them as well.
The Short ReviewThe Short Review publishes all sorts of content related to short stories: reviews, author interviews, links to other sources. It's been going for quite some time so it's rather extensive.
The Paris ReviewThere's not a ton of content that available online full-text but there is a story of the day to read and you can peruse the back issues to find full-text ones or, of course, buy the ones you are interested in or subscribe.

Book SmugglersThe Book Smugglers has been one of my favorite blogs for years. These two have similar taste to me and they started publishing original fiction from authors on their site a while back. I've been reading it on the regular.
Classic Short StoriesWhile not the widest selection, this site collects some public domain classics to enjoy. (or hate, I mean, I won't tell you what to do)
Book TrustShort stories by British writers, some previously collected and others that were originals to Book Trust.
